I'm curious on how the intake manifold bolts lined up with the head actually being a few thousandth's lower.

Variable compression?  It’s a 9.5/9.7:1 design.  Hybrid, if you will.

With a rat tail file & an "adequate" amount of Sili-goo. That would be a bunch of over-oversized holes.
