I know you stated that it's firing, but try swapping sides with the coils or try another coil on the "cold" side.

Have you checked the pushrods & rocker arms?

also try swapping the plugs. I have run into this issue and its is always a simple fix if compression is good. There is only one carb for both cylinders and most of the time on these engines it sparks once every rotation and there is a issue with the wire running to the back cylinder. frayed or pinched and grounding out before getting to the plug. Just because you have spark at the end of the wire does not mean you will have spark in the engine under compression. It takes more energy to make a spark under compression. If it has points, make sure they are clean and gaped right. Swapping the plug wires or plugs may help you find the problem.

It is a common issue with the V-twins. I have had very few that would fire on both cylinders at idle. If my memory is correct it will be #2 cyl that does not fire at idle. But touch the throttle and they both fire. The only way we have corrected it was playing with the intake and balancing out the draw of air to both cylinders. If it is only at idle and not at any other engine speeds, I personaly wouldnt worry about it. PS...bumping the idle speed up will cure it some times.
