18 Auto PTO/Clutch Allignment

I have an issue with the large drive pulley on the shaft leading back to the rear PTO, it doesn't line up since the engine rebuild? I don't understand why, I had to reverse it to align correctly? There is very little information about this assembly, just a parts breakdown. I did move the center bearing support to access the bolts  on the pump manifold, perhaps that's the culprit? I will rebuild that assembly tomorrow. I just knew trying to run that shaft with the pulley reversed wouldn't be right.......
